Ben, It would appear to me that in the second case there has been some confusion on the exact nature of the proposal. From my reading you were seeking a mixed used development. I would not consider this to be alternative development and the fee should be caluculated on floorspace. If the proposal one for one type of use or another type of use or another type of use they it may have been intpreted as an application for alternative development as the fee calculated accordingly.
